The core funding for the work of CTE comes from its member churches. A 'common pot' is shared with the other ecumenical instruments in the United Kingdom.

CTE also receives funding through its joint operating agreement with the Free Churches Group. This contributes to some particular areas of work, but also recognises that most of CTE's work is done for the Free Churches along with the other denominations.

Some more closely defined pieces of work receive funding from government and charitable trusts.
